ALiVE is just a mod, same as every other mod. If you want to run missions using ALiVE, then run up your ArmA3 server with -mod=@ALIVE.

You only need @ALIVEserver if you want persistence and data in the War Room. Sign up to the War Room and set up a new group. Full instructions for how to set up data connection is included. It's pretty straight forward.
